"SEQUENCE DETERMINANTS OF THE CAPPING BOX, A STABILIZING MOTIF AT THE N-TERMINI OF ALPHA-HELICES"

Kinemage 1 shows three superimposed examples of classic capping boxes at the beginning of alpha helices (from myoglobin, Trp repressor, and carbonic anhydrase). In each case the N-cap residue (which is half in and half out of the helix), either Ser or Thr here, forms a sidechain H-bond to the exposed backbone NH of residue N3 (N-cap + 3), while the sidechain O of residue N3 forms an H-bond to the backbone NH of the N-cap residue. This ring of reciprocal H-bonds is shown with seagreen sidechains, purple H-bonds, and red or blue balls for the N and O atoms of the H-bonds. Surrounding the H-bond ring of the capping box is a hydrophobic interaction between the sidechains of residues N' (N-cap - 1) and N4, shown in gold. In Trp repressor, residue N4 is an Arg, which makes a hydrophobic interaction with the aliphatic part of its sidechain while the guanidium group H-bonds to the N' carbonyl.
Kinemage 2 shows a helix capping box (from cytochrome C) with an Asn at the N-cap position, which is less common than with Ser or Thr. The same H-bond and hydrophobic interactions are made, but with a slight difference in conformation at the N-cap.
Kinemage 3 shows a "near" capping box (from human lysozyme), which misses forming one of the two H-bonds, in this case the one from the N3 Asn. The separation is best seen in View2, looking down the helix axis.
Kinemage 4 shows two superimposed examples of "big" helix capping boxes (from myoglobin and dihydrofolate reductase), for which the N3 H-bond goes to the backbone of residue N' instead of N-cap, and the hydrophobic sidechain is at N" instead of N'.
